Sounds like ECU... but you mention you changed it recently.. what was wrong with the old one.. are you able to plug that one back in just to check if it makes any difference?

I'm thinking pickup coil too.You could test that - test it before you start , when it's stone cold , then again the moment the bike fails after it's warm.Measure the resistance accross the pickup...
